Two thoughts that come to mind when reading this:

First, that this was probably necessitated by bloat and redundancy in the OS itself, rather than in expected redundancy of user files

Second, also in the article:

"'Many of the innovations that are included in Windows 2000 have been built right here from scratch at Microsoft,' said Kevin Schofield, who leads the Technology Transfer Group at Microsoft Research. "
Translation: "We came up with some of our own ideas". Kind of an odd thing to be so self-congratulatory about.
