Just do a clone with Git. You can track changes, deletions and it can resolve conflicts easily.

You might be better off virtualizing your servers. You actually save money you would otherwise spend cooling. We have 5 physical servers with 4 virtual servers running each. We would have to power/cool 20 servers if this were not done.
