Fly Yellow, known at Ferrari as "Giallo Modena," is named after Modena, Italy, the area where Enzo grew up. Additionally, it is Modena, Italy's official color. It is also the background color of the Ferrari shield on which the "prancing horse" is displayed.
AND
The black horse on a yellow flag was originally the sign of a cavallry regiment, which through a turn of events became the OFFICIAL Ferrari logo/symbol.
So while not the "official" racing color of the team (if red is indeed the "official" color instead of the most used color), yellow IS more or less the company's OFFICIAL color so to speak.
At least more so than your presumed red.
