Because they are trying to see if the AI will come up with weird stuff a human operator won't. That's the whole point of the exercise. Obviously if the AI had control of real weapons, they wouldn't let it operate like that... right? Please, please, please tell me that is the case.
It doesn't matter that it was contradicted by what people said in other episodes, the actions presented show that those people were misinformed, or worse, in on the clone conspiracy. Don't believe the line that Starfleet gives you, it's what the clones want you to think!
